Thank you for developing the Ecotyper tool, and the various tutorials for using it!
I ran Ecotyper in recovery mode on my dataset with the intention of getting cell states for my tumor B cells.
The tool ran successfully, but over half of my cells are not part of the output. Is it safe to assume that these cells are missing because they could not be assigned to a specific cell state? (Just to clarify, my input data and annotation matrices were limited to the B cells).
(If they are not part of the final output matrix because they couldn't be assigned to a cell state, I will label them as unclassified, but I want to make sure I'm not making any incorrect assumptions.)
