JSON encode env var values before config file insertion

Fixing a bug in #1105 in which env var values were not being inserted into config files properly. The unit test coverage has been updated to cover this case.

This PR changes files in the API project. Does it change any of the API interfaces in any way? Please note that this includes the following types of changes:
