Files modified by therapist not shown as modified

STR:

• Use git-aware mode
• Modify a file that has already been committed
• Create a lint script that reverts the file back to the state of the file at HEAD
• Run therapist with the --fix flag
• The file is modified by therapist but therapist does not list it as modified in it's report
